   When I clicked on the button to add a tooltip to the selected word I got to see the root site - WordPress is inside a subdirectory - inside the popup, but it did not add the tooltip to the word in question.

   Hi!

   The problem is that that the pop-up form i'snt coded to allow relocated WordPress installations.
   Below You will find a "quick-fix" of the problem.
   exchange the content of your ./wp-content/plugins/wp-tooltip/js/button-tooltip.php file with the code below and it will work.

   The plugin behaves funny when used together with tinyMCE but seems to work OK when I use tinyMCE Advanced (plugin)
