I deactivated and deleted the plugin before reinstalling it and I have this message that won't go:
One or more plugins have been activated or deactivated, please empty the page cache and check your minify settings to maintain the desired user experience.
And I can't tick this option in the page caching tab:
Cache URIs with query string variables
I'm using wp 2.9 and Version 0.8.5.1 of W3 Total cache.

Then the uninstallation was not complete and your settings file is likely corrupt. You can try to delete the settings file in wp-content/w3-total-cache-config.php and wp-content is still chmod 777 then it will be recreated. Although normally clicking "hide this message" should normally make that disappear.
"Cache URIs with query string variables" is not available in disk enhanced mode of page cache.

Disk enhanced mode is best in most cases.

I've got the same problem, the message "One or more plugins have been activated or deactivated, please empty the page cache and check your minify settings to maintain the desired user experience." won't go away, even after emptying the cache, restarting the webserver and removing wp-content/w3-total-cache-config.php. Are there any other troubleshooting steps I can take?
Please click 'hide this message' if you've already taken the steps it says. It remains sticky intentionally so that users don't fail to take action. I'll try to improve the logic for it.

obviously, I've clicked 'hide this message'. It simply won't go away.
Are you using a single or multiple servers? This is not a known bug (at least I cannot duplicate it).

I'm using a single server. What kind of scenarios triggers the message to appear in the first place? For instance, disabled plugins? That would be a good start for troubleshooting.
Yes, if you keep modifying the status of plugins the message will keep reappearing.

I've got three plugins permanently disabled.
Perhaps you can submit a bug submission via the support tab of the plugin with access to your site so that I can try to duplicate?

I'd rather not give away access to my site. If the message appears, are there any features disabled, or can I savely ignore the message?
You can still submit a bug submission without providing access to your site. Everything is completely optional.
