   I have W3 TC running without the CDN enabled. I am thinking of enabling a local subdomain CDN.

   Does this work with Nextgen gallery and how should I proceed ?

   Yes, default settings will take care of you. Just make sure to export all the files before you enable the CDN option and empty the page cache.
