On my main URL and blog URL, I am not using the www subdomain. When I turn on W3 cache, it gives me a MySQL connection error using http://www.domain.com. Using domain.com works fine.

Sorry this is not enough information to help you. What specifically is the error? Also, W3TC takes it's settings for your site from wp_options database table, so you should check your general settings to make sure they're consistent.
