I'm using WP 3.2.1 and "W3 Total Cache" 0.9.2.4. The most functions working fine, but not all. The compatibility check says:

    mod_deflate: Not detected
    mod_env: Not detected
    mod_expires: Not detected
    mod_headers: Not detected
    mod_mime: Not detected
    mod_rewrite: Not detected
    mod_setenvif: Not detected

    My info.php tells me however:

    Server Root: /usr/lib/sphereconf/apache

    Loaded Modules: core mod_access mod_auth mod_include mod_deflate mod_log_config mod_env mod_expires mod_setenvif mod_ssl prefork http_core mod_mime mod_dav mod_status mod_autoindex mod_asis mod_suexec mod_cgi mod_dav_fs mod_negotiation mod_dir mod_imap mod_actions mod_userdir mod_alias mod_rewrite mod_so mod_proxy proxy_connect proxy_ftp proxy_http mod_php5

The mods the plugin is looking for are there, but how can I config this?

If you can still use the modules just ignore the compabiliy check.
For why detection is not working: http://wordpress.org/support/topic/plugin-w3-total-cache-compatibility-test-errors?replies=7#post-1627402
If you cant use them ask your host about it and perhaps send a bug submission form from Support page in the plugin.

Modules cannot always be detected. It's best to use performance analysis tools to see how your server is behaving.
