I was having the same issue as you describe on WP3.0.
Turned out all I had to do was use the development version of the plugin instead of the latest stable.

OK I’m using the Dev version – I’ve lost my Featured Content Gallery and my favicon. This was happening with the previous version as well – how do I troubleshoot this?

I’ve got my FCG back now – somehow – and I’m using Amazon CloudFront, BTW.
BuddyPress pages are still loading VERY slow.

Where do you get the dev version?
I am running version 0.8.5.2 and that testing error still pops up.
Also, when I try and actually upload files, nothing happens. It will process for three seconds and then say “Request Failed.”
The weirdest thing is that it uploaded about 4 themes and started uploading blogs.dir, but then it suddenly stopped.
Weird.
Also, I am curious: After I upload the current files, will it just automatically upload new files to Amazon S3 afterwards? So if a new user creates a blog and uploads an image, it will automatically go to Amazon S3?

Version 0.8.5.2 did not work (test did not finish, ever), current development version seems to work perfectly. This is using Amazon S3 and WordPress 3.0.
Do you have any kind of timeline or goal for making a new release? Is there anything we can do to help you (code, testing, documentation)?
I’d like to use the CDN functionality on a customer site, but I am a bit hesitant to use development software.
The development software is completely stable. I’m not done with the FAQ / interface changes.
