I am trying to setup 4 groups (one is public), I have uploaded three text files and assigned each to one of the secured groups. I then tried to add all of the file to a public page to test.
I am able to download each file. I looked at the media and they have all groups assigned now and I am not able to uncheck the public group.
Any ideas?

I'm having the same problem. Not only did a user suddenly gain access to all groups, but the checkmarks are greyed out and I can't remove the access in the user panel.
Are you using the default uploader of wordpress? Have you setted "Lock files" to "yes" at the settings page? If the two anwsers are yes please check if there is a .htaccess file at your wordpress upload dir ("/wp-content/uploades").

No, I did not have the "lock files" set to yes.
