   Is it possible to disable the additional link function (e.g. pop-up windows) and use the default wordpress link function so that I can choose internal links?

   Yes Sir!!

   This will be in the 1.6.1 release. I am just now finishing the last bits of code and I will have this available in a couple of hours.

   I have set it up as an additional options box (which I would like to incorporate some jquery and ajax, as that page is getting pretty long).

   Anyways, there will be an option to enable/disable the link button (which will restore default wordpress link features on the button) and also to enable/disable the default styles dropdown list.
