Same problem for me. Using multisite with sub-directories. On network sites the style doesn't appear in the dropdown and on the main site the style appears but when I go view the timer on the front end it doesn't show up or appear in the page source code.
Its a shame as i probably would've upgraded this to the premium version
ok, got it working on the main site but still not seeing styles on the sub-sites.
my guess is they're not being saved to the right location.
I also checked in phpmyadmin and whereas for the main site table wp_uji_counter appears the same table is not being created for subsites (i.e. wp_2_uji_counter,wp_3_uji_counter, etc...)
I made some debugging and definitely work for me and also see tables like: wp_2_uji_counter,wp_3_uji_counter, etc

Great, I've got it working. Network activating it doesn't seem to work retroactively but i can make it work on new sites which is fine for me :)
Couple of quirks: the two colours don't blend together on firefox and chrome and the widget countdown has to be saved before you can enter the date/time but other than that seems to be working well.
I'm getting the same problem on a newly setup WordPress Multisite.
I can get the default counter to appear but it won't save new profiles at all, bit of a pain.
Any help would be much appreciated.
Update:
It seems to work only when activated for each site. What I had done was network activate.
