Why is it that every time I update Tubepress (through Automatic update), it overwrites my custom layout theme? Can't tell you how frustrating and time consuming this is. Any ideas for how to avoid this going forward?

Could you describe what you mean by "custom layout theme"? Are you referring to a TubePress theme? Those shouldn't be overwritten on upgrade...

Thanks for the reply ! I think I had my themes in the wrong directory. I had it in sys/ui/themes instead of tubepress-content. I'll try that and see if it helps.
The TubePress theme to use for this gallery. Your themes can be found at /wp-content/tubepress-content/themes, and default themes can be found at /wp-content/plugins/tubepress/sys/ui/themes.
My tubepress options still tend to get overridden though (Like which Meta info to show)

Yeah, you'll definitely want to keep your custom theme in wp-content/tubepress-content/themes. It will be safe and sound there!
As for the other options getting overwritten, this sounds like a bug. If it happens again I would recommend either filing a bug report or posting in the TubePress support forum
