   If I have all of my child sites using the same theme, would they all be free to modify colors on their sites independently of one another? I.e. Are the color changes stored somewhere other than in wp-content/themes/themename?

   The color modifications are stored in the database and dynamically inserted to the blog as the html pages are generated.

   But that doesn't mean that Theme Tweaker will work with multisites. I haven't tried it, so I don't know.

   Thanks for letting me know. My websites went down a day after I went on a week-long vacation with no Internet access. Murphy's law, I guess. :-)

   The sites are up and running now.
