Not sure if this is a known limitation. I have domain mapping set up on a multisite. These redirects work great on the blah.mynetwork.com sites. But if I have used domain mapping to point blah.com at blah.mynetwork.com, then it no longer works.

Someone has forked the plugin and made changes for this issue. The author never notified me so I haven't had a chance to evaluate it and roll it into the main plugin's code yet, but you can download the forked version here https://github.com/travisward/Simple-301-Redirects--w--domain-mapping-
I didn't make the changes so I can't guarantee the quality of work, but it looks good at a glance.
