   Hello,
   I am using latest shadowbox-js, with smart loading set to false.
   here is my code

   <a href="http://www.youtube.com/v/RnAqH0_InbA" rel="shadowbox"><img src="http://img.youtube.com/vi/RnAqH0_InbA/0.jpg" /></a>
   <iframe rel="shadowbox" width="640" height="510" src="http://www.youtube.com/embed/RnAqH0_InbA" frameborder="0" allowfullscreen></iframe>

   This plugin and shadowbox.js are not designed to work with an iframe tag. It operates off of anchor <a> tags. You will need to use the <a> and <img> method for it to work with this plugin. There are ways that you could likely hack around this, but it falls outside of the scope of what this plugin was designed for.
