I installed Organize Series on our blog but after activating there were several problems so I deleted the plugin – turns out, our PHP is only 5.1. Still, there's no way to access the pages, every time you try, the main page shows up. Individual entries work fine, though. I installed the plugin again and tried getting on our pages and then there's the 404 Not Found error. Deactivating or deleting the plugin -> back to looking at the main page. I also tried using another theme and reinstalling WordPress but to no avail. Are there some remains left from Organize Series? Or do I have to fix the mysql-tables??

If Organize Series is deactivated it cannot affect anything on your WordPress site. Something else is causing your problems.

Well, it started after I installed the plugin and, depending on it being installed or not, I get different errors. It might be because our post permalinks have a different structure (using /2011/01/posttitle) than the pages (which are directly added after the url /posttitle ). I am also admin at a second website that had the same problem, even with posts (but there they have the same structure as the pages /posttitle). But that page uses PHP 5.2 and after deleting and reinstalling Organize Series everything was working again. It looks like the plugin, trying to use permalinks like /postseries messed up something in the database.

The only thing I can suggest is try visiting the Permalinks setting page. That will regenerate your permalinks on the first site and may fix things.

Your permalink structure should work fine with Organize Series. It's very similar to what I use on all my sites as well (%year%/%posttitle%).

I always tell people if you experience problems then try running Organize Series with the 2010 theme and no other plugins activated. That will help you narrow down the problem. In MOST cases it is discovered that something else was causing the problem.
