   How come when I click on a photo on the site, it opens in a seperate window instead of the cool pop-up effect?

   You have to wait until all pictures on a page load before trying to open one, or it will open in a new tab or window. Once all pictures are loaded, then they'll open as you expect.

   Disable all other plugins for a test, sometimes there is a conflict

   I solved the problem by adding <?php wp_head(); ?> before </head> in my theme.
   ;)
