I see a lot of suggestions here to get custom results by changing the plugin's css and javascript files. I need to do some myself! Perhaps this is a larger question than just Nextgen Gallery but how do people handle these changes when it comes time for a version upgrade? The file modifications will get wiped out.

If you use custom templates & CSS in your own theme folder, they are saved during the upgrade, see http://alexrabe.de/2008/11/25/new-in-version-100-templates/
