The document href value was being changed to something like #01 instead of the path to the uploaded pdf document.
Deactivating the plugin fixed the problem.
I haven't found where the conflict is yet which is a shame because it is a great idea and when it was working very useful.

Sorry for the delay in responding timothyabgreen - I don't get emails when someone posts here.
Can you let me know which version of the plugin you were using and I can do some tests?
