Sure, you could use a custom slideshow template to edit the markup of the slide links. The second example on that page shows how to add a target, you would just need to add the nofollow.

Would that still require "Copying meteor-slideshow.php from /meteor-slides/includes/ to your theme’s directory to replace the plugin’s default slideshow template" ?
This is on a Weaver template so could this be accomplished by adding custom CSS to the Weaver admin.advanced/?? section?

No, CSS won't do it, you have to edit the markup. But you should be able to add a custom slideshow template to Weaver just fine.
