First off, great product. v impressive.

BUT (always a but), I have a serverside p/w set up my wp-admin folder and the plugin seems to require something in there to run its auto updates.

In other words I get the serverside authorisation at the end of the page load as its requesting a page refresh. When i disable auto updates the problem stops.

    Any ideas?

This'll affect any plugin that uses WordPress's built in AJAX mechanisms - the only way to get round it is to either exclude admin-ajax.php (yes, it's called admin-ajax.php even though it's used for non-admin requests as well) from your password protection, or to use Meteor

Thanks Chris for the speedy response and pointing me in the right direction.

Resolved the issue using this code:
