   I have used Webmaster Tools to submit a sitemap AND I have the Google Site Map Generator Plugin working.

   Is this a good idea or will it confuse Google?

   It won't confuse Google. Submitting the sitemap via Webmaster Tools may even reduce the time it takes Google to index your site compared to just waiting for Google to stumble across your site.
