    Hi,
I have your plugin ver 1.2.8 and WP ver 3.0.1
I wanna change permalinks to /%year%/%postname%.html/ (but i tryied any structure like /%year%/%postname%/ or /%postname%/ with the same result)
When save new permalink structure and press any custom taxonomy name in my blog i see 404 Error
But Categories, Posts, Pages links works fine
Then i go to GDT plugin setup, enter inside any of my custom taxonomies and just press Save Taxonomy.
After this trick all taxonomies links starting to work fine but all links to Pages coming with 404 Error. LOL
    What can i do here?

As far as I know WordPress doesn't allow that for custom taxonomies or custom post types yet. We need to wait for WP 3.1 to see improvements in rewriting for that.

Milan, i'm not sure what you mean.
As I said, after i resave any of my custom taxonomy inside plugin all links with custom taxonomies starting to work fine.

But pages stop working after this - they are starting to return 404 error. Even new created pages do this.

I think something wrong may be in the plugin source code, but i don't know where to find it

If you try some rules and names for taxonomies that can conflict with pages, you can easily break permalinks for pages. In Pro version of plugin I added additional check and warnings if user tries to use protected keywords for names that can potentially cause trouble.

i know about these protected keywords and don't use it.
i also found some interesting thing
if permalink structure is /%year%/%postname%.html/ or /%year%/%postname%/ then pages stopped working as i typed above
but if permalink structure is /%postname%/ then posts is not working but pages work fine.

I think that it's best to wait and see what WP 3.1 brings in term of rewriting, because right now there are many things that don't work with custom post types and custom taxonomies.

Hi, I'm having similar problems, and have come across quite a few posts on the same issue, any direction you can give at this point?

Custom post types at this moment don't support same permalinks rewriting rules as the normal posts.

I am trying to make customized rewriting that will be used like for the normal posts, but that feature will be added only to Pro version of this plugin.
