Installed the wiki, and it seems to be working. Having a small issue with interaction with my template, but my big concern is that I cannot change the page parent of any wiki entries, they all live under the main page. When I try to select a new page, none of them appear, so I don't even have the option to change it.

Did you create a Standard page first? That is what I did here:
http://quirm.net/wiki/ with a shortcode of [wikilist] in the content.
then all subsequent wiki pages are added via the custom post type, and are picked up and displayed there. When editing a wiki page you should see the 'Attributes' box to allow you to choose a parent wiki page.

Nope. The only attribute option is "Order". And I can't change the template of the entry either.
Check the screen options tab, you should see the following:
Edit Reason
Discussion
Comments
Slug
Author
Post
Revisions
Attributes
Featured Image

Yes, they are all there. Not sure how that's relevant. There's still only the "order" option available in the Attributes box, nothing about a parent wiki page.
It only lists wiki pages, have you created any yet?

I made a wiki (main)page with several child pages. In the attribute pane when adding a new wiki page I can not set a template. In the quick edit I get the option to set a template but it seems to be ignored. It wont get saved, it stays on default template.
Also the page with the short-code [wikilist] has the template I want to use for the wiki but wiki keeps using the default template.
What else can I try
