Ok this is really strange, but when I log in as a regular user my the site, the shortcode doesn't work, when logged in as an admin or not logged in, it works.

Hmm, I just tried creating a subscriber, logging in as that subscriber, and viewing a page with the shortcode and it worked fine. Are you sure there's no other role-based code running in your site that's causing the issue?
Try switching to the default theme, and if that doesn't fix it disable all other plugins.
If you're not able to identify a cause, describe in detail exactly what you're doing. What's the user role that can't access it, what is the exact shortcode you're using... so I can try to replicate it.
