Maybe I misunderstood what the plugin does, ..only my default taxonomy "categories"is available for ordering. My custom taxonomy does not appear in the plugin settings.

My taxonomy is currently working fine on my site except list_terms are not in the right order, one of my child categories is listed before a parent.

All hierarchical taxonomies should appear within the taxonomy order menus.
The list_terms, it will output the list in raw, that means it will order the items using the menu_order value. But the menu_order consist of a list of numbers starting from 0, which is calculated for items on the same level. That means, items may have the same menu_order value if they are on different levels. Giving that, you should just output the terms list in a hierarchically way to get the exact order you defined within the admin interface.

thanks, perhaps I'll give it another go. Tried another plugin which did find my taxonomy, let me change the order in settings, but the the order on the site stayed the same.
My custom taxonomy didn't appear in the settings for this plugin, but the default "categories" did, but I don't need to re-order terms there.

not sure what is meant by "same menu order" ?

    do you mean like,

    tax term 1 (#0)
    tax value 2 (#1)
    tax value 3 (#2)

    tax term 2 (#0)
    tax value 2 (#1)
    tax value 3 (#20

and by different levels, are you talking about parent-child, or different levels between parents? I never thought of parent categories as being in levels before...

is there perhaps a screen shot of how the front end order appears with a given order in the settings?
if I could just see one example I'm sure I'd get it.

by different levels, are you talking about parent-child

Yes. this is what i mean. Then within each level, items will get menu_order starting from 0.
This works the same as non-hierarchical structure where the items get menu_order values starting from 0, just on hierarchical there are multiple levels each with it's own menu_order list.
