I installed CaPa Protect on a site where wordpress has its own directory wordpress/ under root, but the site shows at root directory. Also, the front page is not blog. After installing CaPa, all my pages vanished from the main menu.

Well, i wouldn't call it "break".
The standart Settings of CaPa is to protect your Pages and Category.
If you installed CaPa first time you need to set up CaPa, otherwise it protect and shows no pages/categories to anybody, except the Administrator.
WordPress has its own direction, ok. But, if i get your right, you use WordPress pages on your Website (root directory). Correct?
If that the case, you need to setting up CaPa.
