First of all I want to say what an amazing plugin this is.
I seem to have found a bug in the htaccess code that is built for hiding the backend.
If you have a MS setup and are using domain mapping (sites on domains instead of subdomains of main site) it's going to kick out everyone that's logging in to any of the subsites.
Even though they're going trough the secret key / secret login page.
Also unrelated: you can't rename admin ID #1 if MS is turned on. The option is missing.
The rename id is intentional as without a LOT of ram it would be too easy to break in a large multisite install. For example, on one of my own ms installations with about 90 subsites each with a number of posts it quickly consumes 512mb of ram which I find very few users using.
As for the domain mapping, this is not a feature I've supported yet as its not part of the core. I can look into it in the future but for the moment it isn't in the cards as I don't have any live sites to test on.

I've noticed that it fixes the issue if I add more domains into the rewritecond entries. So if I just add all of them, it fixes the "issue" :)
That would make sense...
...are you doing this with a domain mapping plugin?

Thanks. I'll take a look and see about working in better domain mapping support. I have to be honest though, it's going to be a little while as I work for a university and, on top of back to school, I am also suddenly teaching this fall.
