Hi,
I have not selected the "Do not use css provided, my theme css is good enough" but always I'm reading from my theme's style.css, Why?
I need to use a separate css.

See if 3.0 update will help - still has to work with your theme css, but is revised a bit from previous due to twenty-eleven and twent-ten updates etc
Else use wordpress custom css plugin to add some css to tweak your theme.
