Glad to find this all in one "swiss tool" for redirecting and affiliate link cloaking!
Very impressive piece of software - works like a charm and makes it so easy to setup.
Question: I understand that aflinker could insert SEO optimized links around keywords matching my specs. But does it affect anyhow my existing links? Do they get changed?

If link already exists - AFLinker leaves it completely untouched and unchanged.
Although I have a plans to introduce an optional extra functionality to add tracking to *all* outgoing links, not only ones that were created by AFLinker. These are plans so far - essentially it depends if enough people will ask for it.
