I use these settings, but then the complete presentations tab is missing, and I would like the user to be able to modify the custom menu's, but hide the widgets, themes and modify theme buttons. Is this a bug perhaps?

I don't think it is a bug. WordPress by default doesn't give non-admin users access to the menu customization page. As far as I understand, Adminimize can only restrict WordPress's access rights, but not extend them.

If I'm wrong, I hope someone can point me out.

If you're still looking for a solution to this, check this thread: http://wordpress.org/extend/ideas/topic/editor-access-to-menus/page/2.
It gives two solutions for the issue:
    1. Add some code to your theme's functions.php file (or add it as a plugin)
    2. Use a plugin like White Label CMS (or a more specific user role editor) to give the editor role access to the specific menu item.

Yes, Adminimize can not change the capabilities, only hide items, areas.
But if you will change the capability of a role, then use the plugin Members.
