   How can I make it work with Custom Upload Dir ?

   Now it saves the image in the root folder set in Media "Store uploads in this folder"

   Custom Upload Dir simply filters the wp_upload_dir()-call.

   If Add Linked Images To Gallery use that function for finding a location to save the files to, everything should work as expected.
