   So after a painful 3 months I have found my slow issue. Permalinks.

   The docs say not to start with %postname%, %postname%, %category%, %tag%, %author%, ....

   So now I found out after 100's of posts that this hurts! super slow, crashing server, ect...

   Now what is the best structure to use that has a good balance of speed and SEO.

   PLEASE help here. Thanks

   Chose one of the pre-configured defaults. Personally, I find that the data based permalink options work really well. The point is to ensure that your custom structure starts with a numeric - such as the post id or a year/month etc.
