   I have a WPMU in which the permalinks are working absolutly fine for the sub site but the permalinks are not working for the main site.

   I am totally clue less. Will be very gratefull if somebody could throw some light on the same..

   Have you tried resaving the permalinks on the main site?

   Yes I did resave the permalinks. Also tried it with giving write (664) permission to .htaccess file, but no success yet..

   Turn off all the plugin running on the main site & switch to the default theme.

   which custom permalink did you pick? when resaving, did you switch the default, save, test, then pick a custom one?
