I really hope the permalinks get fixed soon. Now whenever I go to a site and it's slow, sure enough, it's a wordpress site using an seo friendly but not wp friendly url structure.

It's not WP's fault if people insist on using poor permalink structures. There are enough warning about the performance issues related to certain custom structures in Using_Permalinks.
