Permalink Issue Caused Search Problems

    I was having a permalink issue that was giving me a 500 Internal Server Error. It was being caused because the .htaccess file did not have the correct permissions. But while trouble-shooting that, I changed the permalink back and forth from default to custom a few times. Finally, i got that issue resolved but then I lost all search ability in WordPress and the Forum Page (rs-discuss) plugin. These things worked great before the permalink issue; however I can’t go to default I’m using e-Commerce Plugin which requires I do a custom permalink. Please, make some suggestions.
