Mika,
Don't worry, I'm not using my highly customized version of your plugin. I just did a fresh install just to eliminate that as a problem.
But for some reason, I cannot get the checkbox and dropdown list of pages for the "Per Site" options to display on the backend.
Ever come across this before?
EDIT: Also for whatever reason, if I don't network activate it, it doesn't show up in the list of individual sites' available plugins. Frankly, I'm stumped.

And just as quickly as the problem came up...it went away. Weird. I didn't even do anything, it just started working again.
I think I have some gremlins in my internet.
The other issue though still stands, I swore I was able to activate JMM on a per-site basis before rather than having to network activate. Am I just imagining things?

You're imagining. It has Network: True set, so it's only network activatable :)
