If I want to add some of my own css styles to a plugin like let's say, nextgengallery, do I simply copy the stylesheet of nextgen into my custom theme folder and make the changes there? I imagine that if I make the changes into the plugin folder, all my changes will be lost if the plugin gets updated?

You are correct. Copy and past the plugin css directly into your main css file and make any modifications you desire.
