thanks for your message.
Your request is interesting, but there are some issues that might be difficult to solve. For example, which custom fields would you want to be able to sort on? All of them? Just a few? It would mean I’d have to extend the user interface quite a lot..
If I have some time, I’ll investigate, but I’m very hesitant to do this if it means a large change for a feature I’m not sure will be used a lot.

In my opinion a single and specific field would suffice. Maybe an option like “order by custom field %cpcm_order” or something like that. The name of this custom field could be fix. Then just analize the value of these fields and order the menu by the alphabetic or numeric values there. Maybe it could be even mandatory that it has to be an integer, for its purpose would be to specify an order.
If I find some time and if it is okay with you, I could try and dig into the sourcecode to get a better understanding of what is possible or not and with some luck even find a solution (if there is one *g*)

I had the same issue, and I found a way:
I am using a custom post type. If you also do, you have the option to change the “Menu Order” via “Quick Edit” in the Post List. (Unfortunately, this field is left out for the default “post” type).
“Menu Order” shows up in the list of “Order By” in the Menu Item. So at least for me, Problem solved 🙂
