I am using Comment Notifier 2.2, but I've noticed that all the automated sent mails are getting in people their spam folders.
What can I do to prevent this and let the mails get into the subscribers their inbox...

Mails ending on spam folder is a problem of your hosting provider. They should verify if the server is in a black list.

Most people don“t think about it but emails sent from scripts are most likely to land in the junk. Installing an SMTP Plugin can make a huge difference to that.
I recommend using this one but there are more out there, just search the plugin directories.
Correct an SMTP can solve the spam problems, if the SMTP service is white listed.
If you want to throttle the outgoing emails, you can try my Mailer plugin (always on WP directory).
