Not uplaoding plugin files

I have the latest version of WordPress and CDN Sync tools. I run the sync and it uploads almost everything – except the plugin files, which breaks a few things. I can manually sync those using the tool, but I assumed with the “Plugin Files” checked it would actually do that for me.
Is there a bug?
