My main nav menu (default in the theme) is including pages that I specified to go in a different menu (sidebar). I have deleted my menus multiple times and recreated them to try and fix it, to no avail. Any help would be greatly appreciated!

Can you provide a link to your site? My guess is that either your theme doesn't support the new menus system, or something isn't getting properly assigned.
