   I'm trying to upgrade to wordpress 2.9 I got an error message at the very end telling me I need to upgrade mysql before I can go on.

   I've upgraded.

   but now mysql has a new dbhostname and such.--I had to transfer old files from the old mysql to a new upgraded version--

   how I do I register that with my wordpress site now so I can finish the upgrade?

   You need to edit your wp-config.php file to change any db settings.
