Is it possible to link multiple WordPress installations (different websites), with a single Dropbox account? I am choosing a custom folder to backup to, so will it work if I make sure I choose a different folder for each website?

Thats correct. Just choose the ‘store in subfolder’ option and set a unique subfolder for each blog and their contents will be separated in Dropbox.
