Hi,
This might seem strange - but I had WP up and running yesterday, but suddenly started getting a lot of trackback spam from the old MT entries on my site. I went and had a look on my site to see how this was happening, and I noticed that the old MT template (and index.php page) has reverted back to my MT style.
I deleted the MT cgi files, logged back into WP and tried to post a test post, but I still see the default index page that was generated by MT. How can I fix this?

...maybe your host had to restore a backup?
Deleting the cgi files doesn't delete the pages generated by the cgi scripts. You'll need to get rid of all the html files MT generated as well.

For the future -- each time a new comment is posted to your MT entry - if your MT files are all still intact, then the MT blog rebuilds and that includes the index.php, so that the index.php used by WordPress will get overwritten by MT's index.php or indes.html.
You haven't moved to WP until you have removed MT's admin interface, and disabled or removed the MT blogs, and all the files (Archives/individual entries etc).
