   I recently upgraded my site to Multisite and now I am having tons of jQuery problems across the site.

   Even editing the previously working plugins and putting jQuery.noConflict(); doesn't get the jQuery working properly.

   Does anyone know why this might be and what came in the latest version of wordpress that would have caused this to happen?

   Start checking your plugins.
