We have worked on a site that is installed in its own directory (e.g. domain.com/wp) and after the site was approved Site Address was changed to domain.com.
At that point Jetpack Comments just stopped working. Further investigation revealed that all our WordPress sites installed in sub-directories and run under root directory have this same problem. (http://codex.wordpress.org/Giving_WordPress_Its_Own_Directory)
