    Hello.

I watched the lynda.com video on how to install wordpress to a domain, and I have wordpress downloaded on to my computer and I've done the necessary FTP and MySQL work, but when I upload wordpress to the site under a subdirectory, I simply get an index page. I've made an .htaccess file, but I have no idea of what to put into it and I couldn't find anything in the wordpress codex that helped.

Here is my site: theperuse.com and the subdirectory is theperuse.com/here

FTP into your site (or whatever file management application your host provides) & delete the index.html file in the domain's root folder. If you want WordPress to be accessible via theperuse.com and not theperuse.com/here, see Allow WordPress to take over the root domain.

    What files are there?

All of the wordpress files are in the subdirectory; however, there were no other files when I connected to the site via FTP for the first time. Is this an issue?

when I upload wordpress to the site under a subdirectory, I simply get an index page.

After uploading, have you instigated an installation? Also, here is how BlueHost deals with primary domains in sub-folders and might help you figure out your .htaccess:

In my own case, however, I did not need to do the "When using WordPress" part.
