    Using CPT UI version 0.7.2 on WordPress 3.4.2 and having the same problem, I think. I am experiencing problems whereby any permalink structure ending in /%postname%/ causes Pages to be unavailable. Only the home page displays correctly, and oddly enough second level pages.

    It seems that permalink structures ending with an ID (such as /?p=123) or are numeric (such as /archives/123) work fine, but then the Category posts are listed with a number in the URL, which is bad for SEO. Deactivating the plug-in returns the site to normal behavior.
