We are planning to setup a multisite where each author will have his/her own blog in a unique subdomain of our website.
We are wondering if individual blog owners (authors) will be able to change the banner image and the whole template of their blogs?

Basically, each person/blog has their own blog backend where they can make changes to specific things with their blog. If you have installed & enabled themes, they'll be able to pick between them and activate the one they want for their own blog.
They will not be able to edit any files or alter the base template, however they can upload a new header if the theme allows it and has it activated (like the twenty ten default them).
You're setting up a network of blogs like wordpress.com. If you have ever used a blog there, that (aside from the extras) is what your users will be getting.
