I've installed "mywebsite.com" in /mywebsite folder. My home page is now http://mywebsite.com/mywebsite. I go into General Settings to change address to just mywebsite.com and get 404 on home page. What am I not doing correct?

Hey there!
A link to your actual site would help some folks to give better advice, but this is a great place to start:

Also, the wordpress start page MUST be its index.php
best of luck, and post more info if the link above does not answer all your questions!

Yea I saw that but when you have many blogs and try to put all their index.php in the root it won't work.

That would never work. You might have one blog accessed via your web-root index.php but subsequent blogs will need their own sub-folders.
