I've installed WordPress into it's own directory, but I have it to where it can be viewed from the site root. I followed the instructions on how to do this at http://codex.wordpress.org/Giving_WordPress_Its_Own_Directory, however, I can access the site at http://www.mysite.com, but when I type http://www.mysite.com/secretdirectory, I'm getting the Index of page which shows all of the directories and files. I want to have it where the user will be directed to the WordPress 404 page. Please advise.

You should have kept copy in the directory so just upload index.php in directory where you have wordpress files and folder.

You are welcome all folders must have index file if there is none then you will see Index of page
